With a standard dual boot Ubuntu / Vista setup, ie no RAID, Ubuntu is 'clever' enough to recognise your Windows installation and automatically mount it as part of the file system. That is why you can 'see' your Windows files.
As you mention, should your Windows installation be infected by a virus it will have no impact on Ubuntu. Linux isn't vulnerable to viruses in the way Windows is, I've certainly never come across a Linux virus, so there is little, if any chance of something being passed in that direction.
