Arpantech Ikill can help by scanning for programs that are run by autorun.inf when inserting your drive.

Also look at USB Virusscan

I have reviewed these programs here along with some other usb tools:

flash_disinfector.exe
http://download.bleepingcomputer.com/sUBs/Flash_Disinfector.exe for autorun virus protection. Haven't used it though.
Or you can use NTFS file system on your pen drive and remove write permissions.
NTFS though wears out flash drives quicker than usual.

Ninja Antivirus for USB is there. But i didnt find it quite effective. Best way is to scan a USB stick with antivirus, before you start using it.
