Best free web browser. Terra. I've tried Safari, Atom, iChromy and I maybe one other, Terra is the winner for me.
I use Opera Mini as my browser, Gorillacam for photos, Tweetdeck for Twitter and probably most used, Eurosport's free app for sports news.
Flipboard is the best. Its the kind of app I bought the iPad for -- to flip through my Google Reader rss feeds just like a magazine. Browse, and maybe read the full article. Or flag it to read in-depth later. The layout of the pages makes all worthwhile. By the way, some of my Google Reader feeds are pics only, so the Flipboard has lots of eye candy!
Funny, I was just browsing iPhone apps a few days ago.. and frankly most of them are crap. Even ones that I (and others) used to like (like WeatherBug) have gotten updates that have wrecked them.
I also use the Drudgereport app for quick headline updates.
Tunein Radio: Tune in to 1000s of radio stations and podcasts.

Teamviewer is free for personal use remote desktop client for Windows. Not sure for other platforms. You can use it to access your desktop from your couch with your iPad. I've even used the iPhone version over 3g and it was still workable.

I used to use Flipboard a lot, and then I discovered Zite! Make your own magazine/feed. Pretty slick.
I think this is a great topic that could use a lot more attention, First of all I have two top favorite web browsers Bing is by far the best one.
as far as free most of the free ones with an exception of the ones mentioned above they are pretty useless still looking for good free ones I'm sure the more apps they make for the iPad the better and more free ones they have.
I wondered why I could not find Terra in the App Store, but it appears to be iPad-only (and I was using an iPhone to look for this app).
This is a freeware site, and the above article also is about free apps on iPad. Therefore, please mention free apps only. I have edited out the parts about commercial software. Any such mentions will be deleted in future too.

I have been using it for chatting and talk...It integrates your windows live, google talk, yahoo, aol and other accounts. You can talk with online gtalk pals.
My most-used iPad app is Wikipanion. It brings up a fast access to Wikipedia, and you can set the preferences (in the settings area, not in the app) for the keyboard to come up by default, all ready to enter text in the search field. Fast, fast, fast, and good looking. I've had the iPad since it launched, and I've probably used Wikipanion more than any other app. (OK, the other apps are Weatherbug and Kindle for the iPad.)
I request that your choices indicate those that are compatible with iTouch. Some of us haven't move on to iPad (yet!). Thank you for a terrific selection of resources.
Quite safely you can assume that if the apps can run on iPhone, they can also run on iPod touch unless they're related to phone features.
Best free news app for my iPod Touch 4th gen is the Official Drudge Report.
Best free cartoon is Dilbert.
Best free shooter is Overkill.
Best free card game is Solitaire Deluxe.

Great to see that this site is also going to pay attention to iPad apps.
For those of us using LastPass as their password manager, LastPass Tab is a must. It's (yet another) tabbed browser with LastPass integration. Works as expected.
Just checked and DukePen is a paid app ($1.99!). Can you please update the list to reflect that. Meanwhile I'll continue my search for a handwriting app on the iPad.

Wordfeud is my most used app since having an iPad. I have made several aquaitenances from around the world too whilst playing this word-making game.
Two free iphone apps I use all the time are:
ALARM - very high functionality alarm program; covers all my needs from wake-up to sleep and all sort of nag/repeat capabilities.
EMAILME - simple quick program to send email to yourself with reminders, notes, articles, etc. pasted in message. If you like to use your email inbox to control and follow-up on tasks then you may find this useful. I also use www.followup.cc to handle followup items in my inbox.

Free Apps I actually use on my iPad (most require you to be online):
Skype - (online) use the iPad to make calls
Remote Desktop Lite - (online) good enough to do the job (used on Windows Vista, 2003, and 2008). Touchscreen remote control of servers is great - no mouse lag.
Teamviewer - (online) remote control parents/friends computers when they break stuff.
Shazam for iPad - (online) identify song playing on radio etc
Dragon Dictation - (online) voice to text
AppShopper - (online) this is why I also have lots of paid apps that I got free, has free/price change searches (they have a web site as well but the app is easier).
Pocket Weather AU HD Lite - (online) the current weather and the weeks weather forecast (Free version for Australia only) - I am sure there are lots of alternatives.
Beatwave - cute, fun, simple, music making app
Sudoku Joy - awesome Sudoku app - has brilliant hint and tutorial options
700 Solitaire Games Free for iPad - limited subset (12) of the 700 but it is a very good app
